A curated list of tools, foundation models, datasets, tutorials and papers for spatial transcriptomics and the single-cell methods it builds on, ordered the way an analysis actually goes.
Website: wrab12.github.io/awesome-spatial-transcriptomics – the same list with search, filters, citation counts and BibTeX or CSV export.
Spatial transcriptomics measures gene expression while keeping track of where each cell sits in the tissue. New platforms appear every year, there are hundreds of methods, and foundation models have joined in. This list aims to make the field easy to navigate:
- Ordered like an analysis. Sections run from technologies and preprocessing to domains, deconvolution, alignment, cell–cell communication and spatiotemporal modeling.
- Spatial and single-cell together. Spatial analysis relies on single-cell tools for annotation, integration and trajectories, so both are covered.
- Up to date. Includes work from 2023–2026: tools for subcellular platforms such as Visium HD and Xenium, foundation models, LLM agents and recent benchmarks.
- Checked. Every repository, paper link and description is checked against its source, and the star badges update automatically.
- A place to start. If you are new to the field, begin with the free books, courses and reviews in Start Here.
Within each table, tools are sorted by GitHub stars. Stars measure popularity, not quality, so check the benchmarks before picking a method.
