### Single-cell data analysis series

A two-part series exploring Single-cell tarnscriptomics data analysis with Bioconductor.

#### Single-cell data analysis (Part 2)

- Date: 23 September 2026
- Presenter: Jacques Serizay (Institut Pasteur, Paris)

In this second session, Jacques introduced clustering, visualising and sanity-checking clusters, annotating by hand, with known markers, annotating automatically, against a public reference and real differential expression: pseudobulk and DESeq2

#### Single-cell data analysis (Part 1)

- Date: 16 September 2026
- Presenter: Jacques Serizay (Institut Pasteur, Paris)

In this first session, Jacques introduced the standard Bioconductor single-cell RNA-seq workflow, taking participants from a raw count matrix to a map of cells and ultimately to cell type identification. The session covered the key steps in analysing single-cell data using the SingleCellExperiment framework in R and Bioconductor, including understanding and reading a single-cell count matrix, building a SingleCellExperiment object, quality control and filtering, normalisation and feature selection, dimensionality reduction using PCA, UMAP and t-SNE, and saving and working with the resulting SingleCellExperiment object.
