May & June:

• Run baseline code and ensure it is working correctly (Katie) (KL 5/22)
• Read the associated paper (Ying & Katie) (KL 5/22)
• Change outputs to be shown on a circle with a contour color rather than in a flat plot (Katie) (KL 5/23)
• Start own code for 2 cells with appropriate boundary conditions (Katie with input from Calina) (KL 5/25)
• Review and add literature papers on Rac/Rho and cell-cell junction (Calina)
• Go over and set up hypotheses to test (Calina)
• Implement all hypotheses scenarios with switch cases or alternative (Katie) (KL 7/10)
• For all hypotheses, set up a "soft" trial of 50 runs per condition (Katie) (KL 7/10)
• Visualize results (Katie) (KL 7/10)
• Analyze results (all)
• Discuss how to improve detection of polarity and segregation of chemicals and networks (all)
• Formulate new hypotheses and future direction (mid to end of June)

July:

• Implement automatic detection of polarity and segregation
• Review again hypotheses for Rac/Rho at the cell-cell junction
• Aggregate results and decide presentation format
• Study dynamic formation of cadherin-based cell-cell junction
