This has some advantages, but I have talked to people and it seems they are too confused. Mainly because of the automatic staging.
There should be an option to run mat2doc without requiring the target dir being a GIT repo (and/or add a flag to ignore that fact).
There should probably be a warning saying that ALL files will be copied.
