It seems the line number is not affected by set_pixels_above_lines():

I am not sure about that, the line spaces is a property of gtksourceview

#2 did not solve this issue. It just keeps the line centered. The issue persist, sadly. I have not figured it out. Would you mind to reopen this issue?

Not yet unfortunately, we are working on making AUR package. The installation should be smooth since you already have gedit, you have dependencies already.
