the turning animation of drives and cogs do still run after the windmill powering it has been removed. It might be an update issue or something when still in view. They do stop after alt-tabbing.

Easiest way to test and reproduce is if you use the microworld I posted then send me a save game where it's happening. Also, just an FYI, the gear box is still a bit glitchy and prefers not to be directly connected to machines but rather to other drive shafts first. This might be related to what you're seeing and will be fixed soon ... I hope.

Also, what are the speed and torque values on the gearbox when it's in this state? Do they both show zero or something else?

Turn on the power view mode and see if there is residual power in there. If so that is what is keeping things rolling. I'm still tweaking the friction and such and it can take a while for them to spin down right now.
